You can use whatever preprocessing steps you would like, including slice timing correction.  The only thing you need to ensure is that if you are doing group analysis that the images are in the same space (spatial normalization)

There is no need to do this in PLS.  This is partly to do with the fact that we use resample statistics, so there is no bias in the error term.
