I'd like to run PLS on the beta outputs of AFNI MRI analysis as block PLS. I think this should be done without normalizing to a reference scan. The gui gives the option not to normalize to a ref. scan, how can I incorporate that into batch text files.  The text below doesn't work. Thanks.

brain_region 0.15
across_run 0
single_subj 0
single_ref_scan 0
single_ref_onset 0
single_ref_number 0
normalize 0
cond_name cond
ref_scan_onset 0
num_ref_scan 1

Thanks for the feedback. There is no such option for batch_pls right now, and I can consider to include it in the future release.

batch_pls provides a convenient way for user to run PLSgui, but it by no means a replacement of PLSgui. Some features like "Use HRF in fMRI" are not even possible to be included in batch_pls. Other features like "normalize volume mean" & "normalize ref. scan" are not frequently used options, because we do not recommended people to choose other than default one.

For this reason, "normalize volume mean" was added in batch_pls on 08-MAR-2010, which was 5 years after I developed batch_pls. I am currently developing other applications, and will include "normalize ref. scan" in the future.
