Hi..
the first application (to our knowledge) is our paper using the jacobian of the deformation field to examine differences between mouse strains:

Chen, X.J., Kovacevic, N., Lobaugh, N.J., Sled J.G., Henkelman, R.M., Henderson, J.T. 2006, Neuroanatomical differences between mouse strains as shown by high-resolution 3D MRI. Neuroimage 29:99-105.

Any voxel-based measure based on structural MRI can be used, some common examples:
1) GM and WM probability/density;
2) these same measures "modulated" by the jacobian derived from a partial non-linear deformation;
3) jacobian or log(jacobian) derived from a full non-linear deformation
